Shopify wants you to use Shopify Payments. To enforce this, they penalize merchants who use a third-party gateway (like Stripe, PayPal, or Authorize.net). Depending on your plan, this penalty ranges from 0.5% to 2.0% of your total revenue.
Because Shopify Payments is literally a white-labeled version of Stripe, the base processing rates are identical (2.9% + 30¢). Therefore, if you connect your own Stripe account, you are paying the exact same processing fee plus the Shopify penalty, which makes zero financial sense.
PayPal is mathematically the most expensive way to process payments on Shopify. Their base commercial rate of 3.49% + 49¢ is already significantly higher than standard credit cards. When you add Shopify's penalty on top, you can easily pay over 5.5% in fees on a single order.
